My favourite Superman stories are Red Son (by Mark Millar, deals with what would happen if Superman crash landed in Soviet Russia instead of America), All Star Superman (I think you've read that and didn't like it), Birthright (by Mark Waid, the updated origin of Superman), and Last Son (the first arc by Geoff Johns and Richard Donner, which continues on in the rest of Johns's run). All are available in trade and all are worth a read.
Best Spider-Man stories... I don't know. You've probably read more than I have.
As for X-Men, there are two runs I would recommend. The first is New X-Men by Grant Morrison. It is long and has lots of great ideas which are explored. However, I have a feeling you will not like this. So skip ahead and get Astonishing X-Men Vol. 1: Gifted. This is by Joss Whedon and John Cassaday. Basically, it is New X-Men fanfiction. But it is good fanfiction. Quite easy to read and since you're already familiar with Whedon's work, I think you'll like this.
My Joker's Asylum - Joker came in the post today and I picked up the remaining ones from Comic shop near me today to complete collection.
Going to take one more trip to the comic store tomorrow and buy off ebay and amazon before I stop and read through all of these. so out of curiosity and people name in their opinion :
