I think Bryan Singer's "run" as well as Marvel getting all the UU guys to focus on 616 was a problem. Basically, I think the imprint was handled very poorly on a managerial basis.
And I think that happened when Bill Jemas left.
Basically, everything at Marvel went downhill when he left.
But ultimately the 616 universe is their bread and butter while the UU is just interesting side experiment, really having a large contuinity has benefits as well as drawbacks. With more characters to draw on the 616 u8niverse tell bigger stroies (like Civil war and the death of captain America).
Besides the general public is more familiar with the 616 universe anyway, almost all of the cartoons and video games based on Marvel characters are based on the 616 universe. So you really can't blame marvel for focusing more its bread and butter.
