If they won't acknowledge it, they also won't wipe it from canon, since the events of Runaways are off the radar for the most part. If they did it would be a continuity error, since the tree of references ends up connecting to this series.RIP Cloak and Dagger. Runaways will probably follow after this season; hopefully they aren't including some crazy cliffhanger. It would be nice if the New Era of Disney + series just left the old run of shows intact in continuity, but I'm not holding my breath at this point.

My five cents: Rumor aside, I figure this is the only way I see this not being a 'throw-away' film or failure for Disney. In fact, it would likely be super benefictial for them and it's entirely possible they might have actually planned this already.
Honestly...mutant/X-gene experimentation, they could even tie that in with the Deadpool films. These secret government organizations become aware of these latent superpowers in certain individuals after the 'Blip', and decide to experiment on them through mental and physical torture; similar to what happened to Wade Wilson.
As for how Deadpool could theoretically fit in the MCU timeline - Again, I'll bring up the "The Year of the Dog" line. Because that one joke may ultimately give a decent placement for these films in context.
Chinese New Year 2030 - Year of the Dog (NOT 2018) for his flashback scenes, 2032 for the present day events of the first Deadpool movie and 2033 for Deadpool 2. That gives Marvel 5-7 years to introduce the X-Men in-universe after the most recent MCU film (Spider-Man: Far from Home).
All speculation on my part. Disney might have to cut some stuff that worked solely as jokes (Two in particular: the X-Men prequel actors' cameo in DP 2 and the post credit scene with Wolverine Origins Deadpool) and re-release the two films to make it work within this world.

What problems do the Deadpool films contain in regards to a Marvel Cinematic Universe merger? I'd imagine the X-Men cameo would just be how Deadpool is imagining the world, with them actually looking like the actors who portray them in the Marvel Cinematic Universe if they're even actually there, and the helicarrier from Deadpool doesn't have to be a S.H.I.E.L.D. design, it could be from the many different Marvel organisations, since it looks different to S H.I.E.L.D.'s version. They could film the X-Mansion in the same place as in X2: X-Men United, X-Men: The Last Stand, Deadpool and Deadpool 2, if that's a problem.Venom, Morbius, potentially Deadpool 1 & 2 (they'll need to edit a couple scenes and explain the timeline travel differences though) and possibly New Mutants if really did add MCU references in the current version - all retconned into the MCU?
