We can use A Bit of Everything's theory that when Deadpool and Wolverine save the universe, they recreate/regenerate the universe, which causing some changes in the universe, like Mystique is alive, etc.

Mystique's fate was unknown in the Earth-10005 (OG) timeline. Maybe Doom plucked her from there.

Remember: Wiki can say it's destroyed but there's no evidence for that, especially when Deadpool 2 showed Earth-18315 branched from it.
